Sparse Directed Acyclic Word Graphs

چکیده
The suffix tree of string w is a text indexing structure that represents all suffixes ofw. A sparse suffix tree ofw represents only a subset of suffixes of w. An application to sparse suffix trees is composite pattern discovery from biological sequences. In this paper, we introduce a new data structure named sparse directed acyclic word graphs (SDAWGs), which are a sparse text indexing version of directed acyclic word graphs (DAWGs) of Blumer et al. We show that the size of SDAWGs is linear in the length ofw, and present an on-line linear-time construction algorithm for SDAWGs.

Sparse compact directed acyclic word graphs
The suffix tree of string w represents all suffixes of w, and thus it supports full indexing of w for exact pattern matching. On the other hand, a sparse suffix tree of w represents only a subset of the suffixes of w, and therefore it supports sparse indexing of w. There has been a wide range of applications of sparse suffix trees, e.g., natural language processing and biological sequence analy...
متن کاملImproved algorithms for replacement paths problems in restricted graphs
We present near-optimal algorithms for two problems related to finding the replacement paths for edges with respect to shortest paths in sparse graphs. The problems essentially study how the shortest paths change as edges on the path fail, one at a time. Our technique improves the existing bounds for these problems on directed acyclic graphs, planar graphs, and non-planar integer-edge-weighted ...
متن کاملDirect Construction of Compact Directed Acyclic Word Graphs
The Directed Acyclic Word Graph (DAWG) is an e cient data structure to treat and analyze repetitions in a text, especially in DNA genomic sequences. Here, we consider the Compact Directed Acyclic Word Graph of a word. We give the rst direct algorithm to construct it. It runs in time linear in the length of the string on a xed alphabet. Our implementation requires half the memory space used by D...
متن کاملA Dynamic Algorithm for Topologically Sorting Directed Acyclic Graphs
We consider how to maintain the topological order of a directed acyclic graph (DAG) in the presence of edge insertions and deletions. We present a new algorithm and, although this has marginally inferior time complexity compared with the best previously known result, we find that its simplicity leads to better performance in practice. In addition, we provide an empirical comparison against thre...
متن کاملParameterized Complexity of Directed Steiner Tree on Sparse Graphs
We study the parameterized complexity of the directed variant of the classical Steiner Tree problem on various classes of directed sparse graphs. While the parameterized complexity of Steiner Tree parameterized by the number of terminals is well understood, not much is known about the parameterization by the number of non-terminals in the solution tree. All that is known for this parameterizati...
